Fluorescence Microscopy Spectral Tool

Import spectra and optics (file, FPbase, dyes, SearchLight, manual), then manage traces and plot overlays.

Sample bundle (Spectrum tool demo / test matrix (bundle v2)): offline optics plus two grouped fluorophores for matrix and calculator workflows.

Plot notes

Order follows the active list; hidden traces are omitted from Plotly. Colors use peak wavelength (with absorbance red-shift for fluorophore absorbance).

Active traces

Import or add a demo trace to start building overlays.

Active fluorophores (grouped)

EC / QY resolution

Effective values use override → source → default (EC 50,000; QY 0.5). Source fields are preserved from imports when present.

Create fluorophore group from traces

Plot visibility does not affect calculations.

Import or add at least two traces to create a grouped fluorophore.

No grouped fluorophores yet. Create a group from imported traces, or import grouped entries from FPbase, Dyes, SearchLight, or the sample bundle.

Single-condition relative brightness

Rel. power scales the selected excitation source (default 1.0).

Relative brightness calculations require grouped fluorophore entries. Import fluorophores from FPbase, Dyes, SearchLight, or load the sample bundle to add excitation/emission groups.

Multi-condition comparison matrix

How the matrix is built

Cartesian product of selected illuminations × dichroics × emission filters. Empty dichroic or filter adds a no dichroic or open channel slice. Each cell uses the single-condition engine, then normalization for displayed %. Default mode: global. Rel. power defaults to 1.0 per lamp. Raw SearchLight lights are omitted until composed with an excitation filter (Import → Manual optics).

Multi-condition comparison requires grouped fluorophore entries. Import fluorophores from FPbase, Dyes, SearchLight, or load the sample bundle; then configure illumination, dichroic, and emission-filter conditions for comparison.
